Paste unknown antibody sequence (DNA or Protein) from any species. The engine automatically identifies species, chain, Dildrop/IMGT family, closest germline, D/J elements, and projects the query directly onto the 2D universe manifold!

β‘ VBASE3 Performance Benchmark: Client WASM vs. Server Native Rust
Side-by-side benchmark executing identical antibody query sets across the Browser WebAssembly Engine (single-threaded client sandbox) and Server Native Rust (Apple M4 Pro host with multi-core Rayon parallelization and NEON 128-bit SIMD).
βΉοΈ
Release Note: Benchmark disabled in the WASM only version. When running the web pages solely in a web browser without the local native Rust server daemon (dnaplot_server), live server benchmarking cannot connect to /api/benchmark. Canonical reference metrics measured on an Apple M4 Pro (16-Core Rayon SIMD, 509x speedup) are displayed below and documented in Manuscript Appendix Figure App 11.

Universal Pan-Vertebrate Manifold:
VBASE3 projects 2,048 Class I confirmed functional V-genes across 32 key benchmark vertebrate taxa (spanning ~500 million years of evolutionary history, sampled from 53 master taxa screened against 55 chromosome-level assemblies) into an invariant 2D manifold using PaCMAP (Pairwise Controlled Manifold Approximation and Projection) (*Wang et al., 2021*).
1. Why PaCMAP Outperforms t-SNE and UMAP for Repertoires
Antibody repertoires operate simultaneously across three distinct biological scales: micro-scale somatic hypermutation (SHM) clouds differing by single amino acids; meso-scale V(D)J combinatorial usage and CDR3 loop diversity; and macro-scale ancestral framework constraints. While t-SNE destroys global phylogeny (causing arbitrary cluster scattering) and UMAP introduces artificial cluster boundaries, PaCMAP optimizes a balanced three-tier triplet loss:
Loss = w_NB Β· Ξ£ [dΒ² / (10 + dΒ²)] + w_MN Β· Ξ£ [dΒ² / (10000 + dΒ²)] + w_FP Β· Ξ£ [1 / (1 + dΒ²)]
β’ Nearest Neighbors (k-NN): Preserves fine clonal micro-structure and SHM variants.
β’ Mid-Near Pairs (MN): Preserves intermediate structural relatedness, grouping V families and ancestral Kabat/Dildrop clans.
β’ Further Pairs (FP): Preserves global repulsion across the embedding space, cleanly separating Heavy, Light (ΞΊ, Ξ», Ο, Ο), and species lineages.
2. Complete Variable Regions & Paired Heavy-Light Chains
β’ Complete Rearranged Variable Region: VBASE3 embeds the full mature variable domain exon (FR1 β CDR1 β FR2 β CDR2 β FR3 β CDR3 β FR4), strictly terminating at canonical synthesis motifs (e.g. TVSS/TVSA for Heavy, VEIK/LEIK/TVL for Light) with zero constant-region contamination.
β’ Native Paired Chains (VH β VL): For single-cell BCR-seq, heavy and light chain vectors are concatenated to directly map complete paratope geometries, pairing preferences, and public clonotypes.
π― Future Horizon: Antigen Specificity via AIRR TSV Standards
When antibody specificity or target antigen is experimentally determined, this functional metadata can be seamlessly integrated into the PaCMAP manifold using AIRR Community TSV standards (fields: antigen, target_substrate, KD, IC50). This dual sequenceβaffinity manifold exposes:
Convergent Paratopes Across Disparate V-Genes: Antibodies from completely distinct germline families converging onto the identical structural epitope.
Public Neutralizing Footprints: Mapping shared immune responses across diverse patient cohorts against pathogens (e.g., SARS-CoV-2, HIV-1, Influenza).
Off-Target & Polyreactivity Screening: Detecting biophysical clusters associated with non-specific binding prior to recombinant synthesis.
